Hi,
 I use 'Focus Follows Mouse without Auto Raise'.
But now I found accidentally a solution:
Kontrollzentrum->Arbeitsfläche->fensterspezifische Einstellungen->...
Control Center->Desktop->window specific Settings->...
where I can specify the location of a pop up. I now specified "under the mouse 
pointer", and it works pretty good.
I use LMDE+Trinity 3.5.12
