Try this; works for me with most KDE3/TDE applications. 

1. Open any file manager and go to a directory, e.g., /home/USERNAME/

2. Right-click on a folder (not a file), select "open with" and 
choose "other"; then, when you are given an option, choose Konqueror. (It may 
be that you already have Konqueror in your list, along with Nautilus, 
PCManFM, and what-not.) 

3. You will see (for most applications) a box at the bottom left-hand of the 
screen that says "Remember application association for this type of file." 
Check the box. 

Now when you right-click on a folder, you ought to see Konquerer at the top of 
the list. If you just double-click on the folder, Konqueror ought to open the 
folder as the default manager. 

The only glitch here is that some applications (but not Konqueror) do not obey 
this method (for example, KPDF), and I don't have a clue why or why not. 
Also, if you have Dolphin installed, it tends to take over this spot, 
regardless what you do. I used to purge Dolphin as my first step in a new 
system; although again, I haven't troubled myself to find out why. (It no 
longer seems to interfere with Konqueror when I am in the TDE desktop, but I 
still use Dolphin when I occasionally go into the KDE4 desktop.) All I can 
say is, this works for me. 

Another thing to know is that if you have KDE4 installed (because you like to 
have another desktop manager available), then you could have two instances of 
Konqueror installed (although I believe that konqueror-trinity takes over 
once installed). Also, check your Konqueror profiles, as Konqueror can also 
be used as a web browser. 

There used to be configuration files for konqueror (actually for practically 
all KDE3 apps) here: 
/home/silenus/.kde/share/config/
especially, this one: 
/home/silenus/.kde/share/config/konquerorrc
When I look in the corresponding folder for Trinity, however, I find: 
/opt/trinity/share/config.kcfg/konqueror.kcfg
which is an xml file, so I haven't tried to mess with it yet.
