When I first installed trinity on my wife's computer (clean install, upgrading from WinXP), I had this issue pop up. It took me a week to find a solution to storing her settings. Not only were the open programs not being stored (items like firefox, thunderbird and pidgin), but her desktop settings such as font styles and sizes were also being lost after a reboot. There have been no special updates to her computer... it is a clean install from the maverick trinity desktop CD, with aptitude updates being applied infrequently. I have found references to kwin not launching properly due to issues with video card drivers, however it is obviously starting up and continuing to run when I have kwin launched from the Autostart folder. Also her computer and my computer are based on completely different hardware, and there appears to be no other issues when starting up xorg. We both log in to the trinity desktop under our own usernames (the first account created on each machine during setup). Installation is done by booting to the desktop on the liveCD, and clicking the icon to install trinity. This seems like a fairly routine procedure, so I don't understand why kwin doesn't work for any of my installations, yet appears to be functioning fine for others.
